Avoiding Phylogenetic Bias

چکیده

absence of viviparity or at least egg-retention in birds. And what drives research if not challenging mysteries? Moreover, the borderline between inventing adaptive stories and proposing hypotheses to generate testable predictions is not sharp. The book presents new ideas at the research frontier, which is one of its many merits. For instance, CluttonBrock argues that the potential reproductive rate determines which sex competes for access to the other sex, implying that if male potential reproductive rate is lower than female potential reproductive rate, females will compete for males'. What, then, is 'potential' reproductive rate? 'Potential' suggests something that is not realized due to constraints, but what exactly is that something? Access to mates and food supposedly should not constrain reproduction, but what about mating patterns such as monogamy: should an 'innate' reluctance or inability to mate with more than one partner count as a constraint? The concluding chapter attempts to answerthefive initial questions, or at least to point out current theoretical and practical difficulties in doing so. For take-home messages, this is a brilliant chapter. It ends with prospects for further theoretical and practical areas of research, as well as some suggestions as to what we should avoid doing! I found CluttonBrock's book stimulating and thought provoking, and strongly recommend it to anyone interested in breeding systems in general and parental care in particular.

Statistics and truth in phylogenomics.

Phylogenomics refers to the inference of historical relationships among species using genome-scale sequence data and to the use of phylogenetic analysis to infer protein function in multigene families. With rapidly decreasing sequencing costs, phylogenomics is becoming synonymous with evolutionary analysis of genome-scale and taxonomically densely sampled data sets. In phylogenetic inference ap...

Avoiding ascertainment bias in 1 the maximum likelihood inference of 2 phylogenies based on truncated data

1 Some phylogenetic datasets omit data matrix positions at which all taxa share the same state. 2 For sequence data this may be because of a focus on single nucleotide polymorphisms (SNPs) 3 or the use of a technique such as restriction site-associated DNA sequencing (RADseq) that 4 concentrates attention onto regions of differences. With morphological data, it is common to 5 omit states that s...

Phylogenetic Bias in the Likelihood Method Caused by Missing Data Coupled with Among-Site Rate Variation: An Analytical Approach

More and more researchers in phylogenetics are concatenating gene sequences to produce supermatrices in the hope that larger data sets will lead to better phylogenetic resolution. Almost all of these supermatrices contain a high proportion of missing data which could potentially cause phylogenetic bias. Previous studies aiming to identify the missing-data-mediated bias in the maximum likelihood...

Family relationships: should consensus reign? - consensus clustering for protein families

MOTIVATION Reliable identification of protein families is key to phylogenetic analysis, functional annotation and the exploration of protein function diversity in a given phylogenetic branch. As more and more complete genomes are sequenced, there is a need for powerful and reliable algorithms facilitating protein families construction. RESULTS We have formulated the problem of protein familie...

Modelling phylogenetic diversity

The paper proposes a model for measuring and valuing biodiversity based on evolutionary information, called the phylogenetic tree model. While avoiding the strong restrictions of Weitzman’s [Quart. J. Econ. 107 (1992) 363] “cladistic” approach, the phylogenetic tree model retains much of the mathematical simplicity of the cladistic model. In particular, in the phylogenetic tree model the divers...
